Job Description Summary

Organization's Summary Statement:
We are seeking to hire a bioinformatics engineer in the Pop lab within the University of Maryland Institute for Advanced Computer Studies (UMIACS). The engineer will be responsible for developing and maintaining bioinformatics software for analyzing genomic data extracted from microbial communities. The engineer will join a dynamic and supportive community and will work closely with the other members of the lab. The Pop lab is committed to open science, and the products of our work (software, publications, and data) are released publicly, in open-access, and open-source formats.

• Proficiency with a range of programming languages and corresponding development environments, especially: python, Java, C/C++, R
• Proficiency using command-line operations in UNIX systems
• Proficiency with version control systems and software repositories, particularly github and gitlab
• Proficiency with software testing: development of unit tests and the use of continuous integration/continuous delivery methodologies
• Proficiency with bioinformatics workflow systems: NextFlow, snakemake, etc.
• Proficiency with HPC systems and job scheduling systems such as slurm
• Experience with agile software development practices
• Experience conducting code reviews
• Experience with Jupyter notebooks
• Familiarity with the use of cloud platforms
• Proficiency in handling DNA and protein sequence files, such as fastq and FASTA, and performing alignments against reference sequences using modern alignment tools (e.g., bwa, minimap, bowtie)
• Experience with sequence assembly, preferably in a metagenomic context
• Strong problem-solving skills and initiative
• Ability to coordinate the activities of small teams
• Strong time-management skills and ability to deliver assignments on time

Minimum qualifications:
Education: Bachelor's degree from an accredited college or university in Computer Science, Bioinformatics, Computational biology, or related field
Experience: Two (2) years of experience developing software and analytic pipelines for bioinformatics applications.

Other: Strong written and oral communication skills. Strong interpersonal skills. 

Preferences:
Education: MS or PhD in Bioinformatics, Computational Biology, or related field
Experience: Four (4) years of experience developing software and analytic pipelines for bioinformatics applications.
